Is there some way to get pyPenelope to output the dose (or deposited energy) as a function of distance from the beam?

No this information is not recorded in pyPENELOPE. I am working on a new version and I will keep your request in mind to include such distribution.

I'm looking for that feature too. Energy By Position and in which layer (or deepth) the energy is deposited.
