You can download Nightly Tester Tools extension (https://addons.mozilla.org/en-US/thunderbird/addon/6543). Once you've done so, there will be a button to "Override All Compatibility" in the Add-on pane. This will allow you to install the extension (which happens to work just fine).

You're right; the test popup shows correctly but new mail doesn't send a popup. I've linked this with Bug #485272: No notifications on 3.0 beta 4 and above. You can check the bug for new updates.
