Can svn2cl be run on a imported svn branch? Or on a recipe?

It would be helpful for daily builds, since it's the last human-dependent part of debian packaging.

recipes (bzr-builder) has a run command that allows you to run arbitrary scripts as needed, but I doubt this can be run since svncl must be installed before the source package is created.

I think you want the debian/control file to include svncl as a build dep. You can add a rule to debian/rules that calls svncl. If you are using debhelper, you might try one of the many override commands to run the svncl before the default command..
