Remove multiple sections of a file

I converted a PDF file of a house to an svg file and opened it in Inkscape. I am trying to remove the "glass panes" of the windows because I want to use an alternative light source so that the windows will glow. How do I remove multiple sections of a file? I have tried using the Bezier tool to draw each section and then went to Object > Clip > Set, but the results are backwards - meaning, the window panes are returned. I want only the window returned without the panes.

If the drawing is a vector drawing (i.e. consists of paths), the best way would be to just change the color of the elements that make up the windows.

If the contents is a raster image (e.g. a photo), then you can use a mask instead.
