The color painting mode in the v0.46 Tweak tool should allow you to do what you want.
There's an annotated screenshot of how it works at: http://inkscape.org/screenshots/

You can also look into color effects (Effects > Color)

You can use More Hue to change all the colors at the same time (you may have to apply it several times because the steps along the hue range are small).

Other interesting option to try is to remove one of the colors (Remove Green)

If you want more control use Replace Color, this way you can replace them one by one. For this option you'll need hex values of your colors. You can copy them from the Fill&Stroke dialog, you'll only need the first 6 characters, the last 2 define transparency.

Can you help with this problem?
