It seems like the current trend is to make a marker the same color as its line. However, a tool of Inkscape's caliber should definitely have an option to color markers independent of the corresponding lines, so instead of forcing a color (which still is a good idea as a default), the marker menu should give more flexibility like choosing color, stroke/fill, etc for markers as well as lines.
Micrografx Designer has this feature for ages, and if I remember correctly, even before Inkscape was born.
