Images missing in panorama

I am stitching approximately 500 images taken through a microscope (approx. 24x20 images).
Controlpoints and Optimizer are working fine, but when I do the final stitching, I very often experience that some of the images are not included in the final image, leaving empty squares. I see that I get some warning messages from enblend during the stitching process.

enblend: warning: images do not overlap; they will be combined without blending
.......
enblend: warning: unable to run Dijkstra optimizer
enblend: note: seam-line end point outside of cost-image
enblend: note: contour #1 of 1, segment #1 of 1, vertex #947 of 947

Could any of these issues be causing some of the images to be skipped in the stitching, and how can I correct this?

Either you have very strange translations parameters in the project or enblend has problems with this project. In the latter case try the internal blender.
