Backup bank account for overages

I have a Paypal debit card that is linked directly with my checking account. If there is no money in my paypal account it deducts it from my checking account (so if I have a paypal balance of $3 and I buy something worth $4, my checking account is charged $1). Is there any way of reflecting that in Financisto other than manually restoring the balance in my paypal account to $0 by adding the amount and then removing it from my checking account...?

It is not possible in the current version.
We will add support for splits in the upcoming 1.5.0 release where you should be able to create a split transaction like that:

[Split]
PayPal -4$
Checking Account -> PayPal 1$

First transaction in split is your payment, the second one is a transfer from checking account to paypal to cover the amount difference.
