Upgrading Do erases my preferences - by design?

Everytime I update Do, my preferences (enabled plug-ins, pinned applications etc) get erased. Is this by design, and if so, how can I backup and otherwise maintain my personalisations across releases?

Basically you cannot. With each release we tend to add features which often
lead to incompatibilities between versions. Sorry for the inconvenience, but
it's not that bad. It's not having to reconfigure bind9 once a week, right?
Eventually we will stabilize our API and not have this problem.
