Where does Déjà Dup save preferences?

In gconf, under /apps/deja-dup/. You can use gconf-editor to view/change them outside of Déjà Dup if you like.

Is there a preferences file that can be backed up USING deja-dup? I would like to restore my preferences/file locations when doing a restore after a fresh install.

GConf usually keeps its preference files in ~/.gconf/. So as long as you are backing up your Home Folder, you're good.
