Scheduled backups as root user?

I need to backup my entire system "/". I also want to do this as a scheduled backup. I have figured out to add a shortcut to Deja Dup to my desktop and edit the launcher to read "gksu deja-dup preferences". This allows opening deja-dup as root user and manually making backups of "/". It does not allow scheduled backups however. In addition, any changes to the config file using dconf-tools only affect the non-root instance of deja-dup.

How can I achieve my goals?

Eh, running deja-dup as root isn't super supported (as you found, it uses
its own preferences and doesn't play well with scheduled backups).

If you're willing to do a bit more manual work, you can schedule cron jobs
for duplicity, the backup tool that deja-dup uses in the background...

Or maybe use a different backup tool altogether, something more geared
towards full system backups. Deja Dup's main use case is user home backups.
