Using Deja Dup to backup BackInTime folder

I set up Deja dup to back up my BackInTime folder, Deja dup seems to want to copy each of the hardlinks as if it were the original file. Is this a bad solution? Should I just be using Deja dup? My main reason for wanting to combine the use of these tools is that BackInTime provides a kind of subversion support, and Deja Dup provides the offsite encryption I need.

How does Deja dup deal with hardlinks?

Deja Dup (and its underlying backup script duplicity) just copy hardlinks.
