Is it possible to use click mode with other option, like keybord shortcuts?

Hi, first of all congratulations for this very nice software.
This is the main feature I miss: the possibility to select an already open window with click mode and tray it with other options, like keyboard shortcut or skip-taskbar.
Are you going to implement something like this?

This should (read: is planned to) be happening with the release of the next stable version of AllTray.

I am presently working on going through the entire application and rewriting it to improve the code's readability and functionality. There are many quirks in the present (0.70) release of AllTray that will hopefully be addressed by this reworking of the code, though it's taking some time as I have to study a lot of things like Xlib to get an understanding of them. I won't be releasing another version of AllTray (aside from any critical issues in the current stable that I am able to fix or patches are supplied for) until this rewriting process is complete.

The very next release I intend on will be "0.7.1dev", which will be a snapshot of the rewrite after it becomes ready for testing. When it is ready for users to test it, the version number will be bumped to 0.7.99beta, and I am planning on perhaps one or two of those, and one or two release candidates of 0.8.0, so the next stable version will be 0.8.0.

If you are interested in testing the next version (0.7.1dev) of AllTray when the rewrite is complete, it'll be announced here on Launchpad when the branch is ready. This could be some time, though.
